The messenger spoken of in Malachi 3:1 was John the Baptism; he received a portion of the Holy Ghost referred to as the spirit of Elijah. This spirit is a powerful portion of the Holy Ghost and not the soul of Elijah. The physical body of Elijah and his own soul still lives in heaven today since he was raptured alive and never died.
